It is not yet known how serious the injury is but he will miss tomorrow night's Coca-Cola Championship clash with Leicester City at the Riverside.
Republic of Ireland international Folan, 26, joined the club on a three-month loan from Hull City recently and made his debut as a substitute against West Brom, but he stayed on the bench during Saturday's draw with Coventry.
"We don't know the length of time he'll be out for yet but it looks like quite a serious one," said manager Gareth Southgate this afternoon.
"That's a big disappointment for him, first and foremost, having just got here, and also for us. We've brought him here for a reason and it's frustrating not to be able to play him."
Also out of tomorrow's game is right-back Justin Hoyte, who suffered ankle ligament damage on Saturday.
He is currently being assessed by Boro's medical staff but the damage is not thought to be too serious.
Didier Digard did not travel to the Midlands as he continues to build up fitness after his groin injury.
